This means we are able to unlock the massive potential of basing our chicken genotyping on sequencing data instead of standard marker genotyping panels. The scientific advantages in taking this approach, such as the potential for introducing ascertainment bias into our marker genotyping panels, will be overcome and we will benefit from a significant increase in data available. Another tangible benefit is the cost entry point in using the Gencove approach, where we will be able to undertake genotyping in populations due to low cost per individual, where previously this would not be conceivable. In the space of farm animal genotyping, the Gencove analysis pipeline could be described as a disruptive technology in understanding the molecular genetic basis of quantitative (production) traits. Gencove currently work predominantly with human data but are developing their technology to be used in farm animal species. To the best of our knowledge (and theirs), they are currently the only commercial entity to have developed a service provision around generating highly accurate genome wide variant calling from low-pass sequencing. Other commercial entities that offer this service currently are using the Gencove software under licence agreement.
