Notice Description
Supplier is a technology company that delivers cost-efficient and highly accurate variant calls across the whole genome from low-pass sequencing. They have developed a unique cloud based imputation and analysis software that transforms very low-coverage sequencing reads into over 99% accurate variant calls across the whole genome. For the purpose of our projects they have brokered a low-pass sequencing provision with one of their sequencing partners to generate data on our 4,500 chickens. They will develop a bespoke haplotype-imputation library from our existing high depth sequence data and will return highly accurate variant calls based on the low-pass sequencing.

"description": "Explanation: Gencove is unique in offering an imputation and analysis software that transforms very low-coverage sequencing reads from farm animal species into over 99% accurate variant calls across the whole genome with the option of developing proprietary haplotype imputation libraries. This means we are able to unlock the massive potential of basing our chicken genotyping on sequencing data instead of standard marker genotyping panels. The scientific advantages in taking this approach, such as the potential for introducing ascertainment bias into our marker genotyping panels, will be overcome and we will benefit from a significant increase in data available. Another tangible benefit is the cost entry point in using the Gencove approach, where we will be able to undertake genotyping in populations due to low cost per individual, where previously this would not be conceivable. In the space of farm animal genotyping, the Gencove analysis pipeline could be described as a disruptive technology in understanding the molecular genetic basis of quantitative (production) traits. Gencove currently work predominantly with human data but are developing their technology to be used in farm animal species. To the best of our knowledge (and theirs), they are currently the only commercial entity to have developed a service provision around generating highly accurate genome wide variant calling from low-pass sequencing. Other commercial entities that offer this service currently are using the Gencove software under licence agreement. (SC Ref:633765)",
